Command line tools super slow?

      Hi,
      I’m trying to use BrainSuite for extracting brains for further segmentation. Since I have a lot of data to process I’d like to use the command line tools.
      I built them in MSVC2013 and included them to the installed BrainSuite “bin” folder.
      The BSE.exe is working but it’s taking about 12 hours to process one NIFTI-File while the GUI takes about 4 minutes.

      Maybe you can tell me if this slow processing is common or did I do something wrong while building the binaries?
