    After changing some things (careful with microsoft word, it automatically changes the dashes and the spaces) it worked.

    Could you please tell me what the Threshold in connectivity means? Is it qualitative or could I somehow find the size of the fibres?
    The tractography is deterministic?

    Exactly, from my Macbook I always run the program through Terminal with
    /Applications/BrainSuite16a1/BrainSuite16a1.app/Contents/MacOS/BrainSuite16a1 –uninstall
    When I run it from windows, then it is not necessary.

    With the normal brain it took only 2 1/2 hours as you said.

    With a normal brain I was going to try it today.
    I have already done it with many brains with tumor and the results are the following

    As we see, the tumor is missing region. I cannot (directly at least) calculate its size or position.
    Furthermore, the tumor is shown normally in the 3D projection and not on the other side (like in mirror) which is mostly in MRI the case.
    Last but not least, it would be really interesting to have at the and of the analysis, at least the localisation of the tumor (parietal, central region, or much better more accurately specified). Thats shouldn’t be a problem for the software, as it is enough to compare the normal side and its structures with the tumor side.

    So, brain suite cannot be used for brain tumors. Is that right?
    What is the range of the voxel resolution which works with brain suite?

    I have already tried it in my Macbook with Sierra and my PC with Windows 10, the first one has 8 GB Ram and the second 16. In both cases I have needed many hours for it. Is there something I should change in the configuration of the program? Does it have to do maybe with the patients, which all had a tumor? Does it work only with high resolution MRIs?

    Yes, the problem was fixed but I have to open the program every time through Terminal/Console by uninstalling the temporary files.

    Thank you very much for your answer. I have followed already the instructions, otherwise I wouldn’t be able to reach the last step. I think, however, that I made a mistake in svreg_label_surf_hemi.sh code. I have Matlab 2016a.

    Same problem here and i have already installed Matlab with the compiler included.
    Could you please give us a picture how the text should look like?
